Flag through email?
 
I am using the email rule with "--" and it is working great.

Is there a way that I can flag the item through email, as well?

Yes. Just end the item with an exclamation mark. Example: "--Eat more fiber! @home" produces the entry in the Inbox "Eat more fiber" in context home with a flag.

By the way, is there a place where I can find that information? I read the section on the emails rules, but did not see the flag part. Did I miss something or is there a source that I am not aware of?

I'm not sure it's documented. I was an alpha tester of OF, beginning last May, and at some point I figured out by experience that the exclamation point produced a flag. It may have been borrowed from the Quicksilver script for Kinkless GTD, but I no longer recall.

is there a way to create an e-mail that would go into a project or create a project?

Mailing tasks to omnifocus
 
The first line, and any other lines starting with — (double-hyphens), become new actions. Other lines become notes for the preceding action.

>=Project
::=Project
@=Context
#=Start or due date
$=Time estimate
//=Note
!=Flagged

new project via email.
