This is a general issue relating to package files and SVN, not restricted to Omnigraffle, to get around it i use a template as the basis for all my docs that has flat file set.

generally its better to have a jpg or other raster image, vector images can be interpreted very differently by omnigraffle and may render differently to how the original package did. at least thats...
