I'm still using a combination of Finder and Yojimbo. Seems to be working pretty well for me, although I'm always on the look out for something better.

Well-said. I couldn't agree more. The inspector provides a pretty good cost-to-benefit ratio and is far more flexible than other inline options (ribbons, dynamic toolbars, drawers, etc).

I agree with Bill; this sounds an awful lot like the error dialog MobileMe pops up when it thinks there's a conflict with its iDisk Sync. Note that OmniFocus does not use MobileMe's iDisk Sync....

I've currently got ~1200 actions and ~180 projects, but I've had as many as 2,500 actions and 250 projects.

As an aside, performance seems about the same for me regardless of action/project count....
