Whatever may be going on, I am going to make sure I zip up my .ofocus bundle before I back up as well as make a ".taskpaper" back up to in order to be doubly sure!

This sort of thing isn't uncommon: Windows servers tend to have problems with bundle files sent over from Mac OS X.
Yeah, zipping the file up before synching is probably the way to go here.
