I think I've seen something similar to this, as well.
If you could use the instructions in
this post to take a screenshots of
- the view where the items are the wrong color
- the detail screen for one of the affected items
and send those to
omnifocus-iphone@omnigroup.com that would be very helpful in figuring out what's going on here.
