OK, so one of the Omni Support Ninjas suggested this and it worked perfectly:

Go to OmniFocus on the Mac

In Preferences > Data, make sure the "Clean Up completed Inbox items" and "Immediately hide completed items" boxes are checked.

Sync OmniFocus for Mac

Open OmniFocus on the iPhone and do a Sync
