Hmm, that is strange. I have my backups going to ~/Documents/OmniFocus Backups too, and my archive backups
are getting sent there as well.
Have you tried changing the location of your backups to someplace else and then back again? Maybe the preferences got confused somehow.
If that doesn't work, I'd fire off an email to the support ninjas.
