This is just a guess, but it might be that the different machines might have different versions of Arial with differing Font IDs. This might cause OmniGraffle to fallback to Helvetica since, to it, the original font is missing on the second system. Arial and the other Microsoft fonts are often problematic for me, as different versions are installed by OS X, Office X, Office 2004, etc....
