Interesting, running 1st gen Mac Pro also MBP and 10.4.11 and have never had OmniGraffle crash, perhaps there are some teething problems with new OS /graphic driver calls. Have you tried removing the program and re-installing?
also deleting the program's pref's file can help if the file has been corrupted.
