How many systems do you have synching? If you have a client that hasn't bee synched in a while, things will slow to a crawl.
Go to preferences on an iOS device and see how many ZIP files it notes. If the number is in the hundreds, things will get VERY SLOW.
You can also go to the sync pane in the Mac version and see the most recent sync date of each client. If there's an old, stale one in the list, remove it and re-sync all clients and after an hour or so everything should speed up.
