In OmniGraffle 4.2 and later, that setting is found in an inspector -- In Graffle 4.2 it's the Doucment Settings Inspector, in Graffle 5 it's the Document Inspector.

So, all you need to do is save a Template with that setting to "flat" as your default, and all new files created will abide by that.
