The preference options are "Press return to begin a new line of text," and "Press return to end editing." There's no "ends editing on line." Which one are you referring to? The second option ends editing in the shape and returns you to the shape manipulation mode. Is that what's not working for you? As far as I know, preference settings affect the behavior of the program, not the attributes of a document, so they're not saved with a template.
