If you have OmniGraffle Professional, there's a Note & Data Inspector in the Properties inspector group where you can stash a quick note for a given shape.

The Document Inspector (or Document Settings as it was called in version 4) is part of the Canvas inspector group and was added in OmniGraffle 4.2 I believe, so if you have an older version it's not present.
