Ok I spoke to soon. After one successful syncing I then ran in to an error where my desktop wanted me to take the server's changes which there weren't any as I was making changes on the desktop and not the iphone.
It kept asking me to reload my database and resync so I backed up (thankfully) and then resynced. It pulled an older version off of my server and I had to restore from backup.
I ended up having to remove everything off the WebDAV server and start the sync process over again.
I just reset the database on my iPhone so we'll see how that goes.
The iPhone was pulling the latest stuff from the Inbox, but it wasn't showing some updated Contexts.
I think the issue may have to do with having the iPhone trying to sync while I'm making changes on the Desktop.
I won't do that again.
