I think I discovered the issue, it looks like OmniFocus uninstalls the app every time it updates and my uninstaller app was deleting the data files in this process. I disabled the uninstaller app and I have successfully updated several times and the data is intact.

D'oh! I had been meaning to ask whether you had Hazel or some other uninstaller application, but it slipped my mind before I finished my post.

digitalfx, could you give more specific info on what uninstaller app you were using and, if possible, just what was happening? I'd like to add something to our troubleshooting page for this sort of problem.

I don't know what app digitalfx was using, but Hazel has a feature called "App Sweep" that displays a list of an app's support files when you trash the app. You then have the option to throw away any combination of those support files.

If you get a little too hasty in clicking the accept button, you can easily throw away things you should be keeping. It's especially dangerous when you're replacing an app frequently, like the OmniFocus sneakypeaks.

It seems like there's a slight delay (maybe a minute or two?) from the time you throw an app in the trash and the time Hazel presents this dialog. I'm not sure if that's intentional, but I use it as a opportunity to ditch an app (like an old version of the snekaypeaks) and empty the trash before being prompted to throw away support files, which I want to keep of course.
