There is work in progress to make handling many documents easier. No word on when it will hit the streets, but it probably wouldn't hurt to use Contact Omni to make sure they know this is an important enhancement for you.

As it so happens, OmniGraffle 1.4 for iPad has just been made available for download on the App Store, one of the new features we added is a scrubber at the bottom of the Document Browser for easier navigation from one end of the list to the other.
Depending on your location, the new update may or may not show up just yet, you may have to give it some time to propagate to the servers.

I've just bought the product and after a couple of minutes can see the need for folders. It really needs to sort documents into projects with nested folders and organic pathways to link various page together.
Wouldn't it be great if you could create idea-webs that can link ideas, journal entries or maybe even video? You could then use omnigraffle to build educational packages, sales pitches, storyboarding... the possibilities are almost endless.
