Oh, sorry about this - I meant to post in this thread after discussing the issue with one of the other developers.
He sees this on his machine with various apps from time to time; he's not sure what's causing it in your case. Based on the response that the terminal command gave, it looks like the Dock on your machine is actually launching OmniFocus multiple times with slightly different parameters.
His suggestion was to try force-quitting the dock (it'll relaunch automatically) with the following terminal command:
