I have started using Omnifocus for Mac recently and tried to clip from safari. When I use my hotkey combination, I am able to copy text to the quick entry window but the weblink does not automatically show up. Do I need to take an additional step to set that up?

The web link should be appearing in the note field alongside the text you clip.
Maybe double-check that the checkbox next to "Safari" in OmniFocus' clipping preferences is still checked? If that box is unchecked, the default (text-only) clipping plugin will be used instead.
