This might be a simple question but here goes...

I'm about to upgrade to new iPad from iPad 1st generation. I know my data is held on the server and so can be synced to the new iPad but will I have to purchase the app again on the new iPad? I ask because my daughter uses an iPad linked to my apple account and omnifocus doesn't sync onto her iPad. Not a problem for her as she doesn't use it but possibly a problem for me when I have two iPads linked to the same account?
 
Not a problem. Launch the App Store app and sign in to the same account you used to purchase the app. Click on the Purchased tab at the bottom, click the Not on This iPad tab at top, then tap the downward arrow in the cloud icon next to OmniFocus. It will ask for your password, then install.
 
... and your data and your daughter's data can be (and should be) separate. Just have different accounts on the omni server.
