Hi,
In OmniGraffle 5, when you make a connection (with the connectors) how do you stop OmniGraffle from rearranging all of the boxes to different places?

You are most likely using a document template which has automatic layout turned on. You can change this in the Canvas : Diagram Layout inspector.
