external hdd has to spin up as I use omnifocus

Hello, the problem is not confined to omnifocus but since I use OF so much i notice it often in this program.

I have an external hdd connected via usb.
I have the settings in system preferences set to not turn off hdd.
I am using a two year old imac.

However, in many programs, programs that do not reside on or keep their data on the external hdd, I note a nagging lag as the external hdd spins up.

Any suggestions?
