Why doesn't a Project automatically mark itself as completed when the last action is marked done on the iPhone?

Because there are many people who don't want some or all of their projects to auto-complete in that fashion! However, you do have the option to set projects to behave this way on a case-by-case basis (and by default) in the Mac application, and the iPhone will obey those settings. If you select a project (or action group) and open the inspector, there is a checkbox labeled "Mark complete when completing last item" which controls it for that project (or action group). The control for the default behavior is at the bottom of the Data page of the OmniFocus preferences, and is similarly labeled.

Currently, there isn't any way to set the auto-complete preferences in the iPhone app. Use Send Feedback or email omnifocus-iphone@omnigroup.com to make a feature request for it.
