I tend to be like the tide with OF. I am about to come back in and would like to clear out all the stuff from months ago. Yeah, I'll need to do another brain drain session and several of the things already there will get re-entered again, but oh well.

I would like to have it start up as if it were brand new. I've deleted the backups (and folder), preferences, and cache but when I open it everything is still there. Where is the file being stored that is keeping the list? Can I get rid of it so I can start anew?
 
Library/Application Support/OmniFocus in your home directory
 
Why don't you just create a new folder and send all older material there? So in cadse you ever need to go back to find something it's still there?
 
That would be too easy;)
