I suspect it's not so much that our alphas have gotten less stable, as that your data is growing. We've found a performance issue that we're working on right now.
Also, 3.4 MB is actually HUGE for an OmniFocus database unless you have a lot of embedded attachments. You should probably make use of the script here:
